Converting movies into mp4 format The system isn’t working! How do you work the systems?

I am using HandBrake and it will only convert the first few chapters. I keep checking ALL of the chapters, and it shows up as 1 hour and 30 minutes, but when it is done converting, it turns out to be around 10 minutes. help!!
